Sounds like it's probably an over-heating problem; especially that the chip
is shuting down and not coming up again until you've given it time to cool
off. Large memory use (ie. -j3 kernel compiles) can indicate dogey RAM.
[Probable] Answers:
a) Bigger Fan/Heatsink
b) Swap out the DIMMs
c) Swap out the chip
